Floyd only agreed to fight Manny after he was devastatingly KOd by Marquez and out cold for 5 minutes. A KO like that is going to take something away from a fighter and we could see in the Brandon Rios fight which followed that Marquez defeat, Manny couldn't even stop Rios while relatively light hitting Bradley was able to recently.

Had Manny and Floyd fought prime for primer perhaps the outcome would have been different? Some even believe that Manny beat Floyd in the fight regardless.

It has to be said that, for the most part, Manny has faced some very dangerous opposition although there are catchweight issues with De La Hoya and Cotto, he did face Margarito above 147 at a 150 catchweight and that's a fighter who actually sent Floyd into "retirement", similar to how Khan has recently, without even landing a glove on him.

While Khan of course should rightfully considered above them both on the ATG list due to them both avoiding him in recent times, that reality aside, should Manny still be placed above Floyd ATG-wise due to Floyd essentially facing a faded Pacquiao?

Manny Pacquiao has been knocked out three times, has lost six fights, and has been said (from observers) to have likely gotten a gift in 2 of the first three Marquez fights.

Floyd Mayweather Jr, in his entire professional career, has had three fights where the outcome was dicey (vs. Jose Luis Castillo 1, vs Oscar De La Hoya, and vs. Maidana 1), getting the win in those three fights, and basically routing every other opponent he's ever been put into the ring with.

I think PAC lost his roid rage when he beat Marg to death, but that Margarito Zombie kept fighting in slow motion. PAC's humanity took over as the roid rage tapered off. Place the two where ever you please. They're both ATG's and the fact will always remain that Floyd Mayweather has a win over Manny Pacquiao. Put Floyd at #100 and Pacquiao at #1 if it makes you feel better. The fact still remains the same.
