The Marquez win by miles, not just because it was a KO or because Manny was at a better stage in his career but also because, following the initial KD, Manny put a beating on JMM. That one punch will go down as one of the greatest KO punches in boxing history.
But you have failed to mention the best win over Manny, which occurred in the first Morales fight. I've never seen either man fight as well, use their brains as much and give it their all as Morales and Manny did that night and the great Mexican had just enough to pip Manny at the post.
Plus, Morales is the only man to beat a prime Pacquiao.
Marquez KO was the affirmative end of Prime Manny that spanned something half a decade.
Mayweather fight (which I had Pacquiao winning) was just a conclusion to fifteen years of greatness from both guys careers; and in-turn, had little impact over the rest of their careers (atleast in the eyes of an intelligent boxing fan, the casual sees May 1 PAC 0, SRL 2 Duran 1..etc etc)
Marquez's win was one of the greatest and most dramatic moments in boxing. Great way to end a rivalry. Not to mention how action packed that fight was before the KO. Both guys were hurt.

Marquez fought a better version of Pac four times before Floyd did.
Marquez, and anyone who pretends otherwise is having a hard time with the truth. No one puts much stake in the Mayweather loss because it was a garbage fight. The news story the next day was how disappointing the fight of the century was, and that will always eclipse who won or lost. After the Marquez KO, there is no mistaking what the take-away from that fight was.

Out of the 2, JMM easy eay had the better win, although I agree with some others, Morales owns the very best win over him.
Marquez - fought the best version of Pac, won decisively with a KO that made the guy's poor wife cry
Mayweather - fought a war weary Pac, won on points on AMERICAN SOIL, the outcome is still debated to this day. Instead of a rematch to remove all doubt, chose to fight Berto and still went for a decision win.

Marquez didn't fought the best version of pac cotto did and after the margarito fight he was already in decline and slow.
One goes without saying - in the Marquez fight, both were past their prime; but Manny was showing some offensive brilliance and taking Marquez apart before that counter left.
In the Floyd fight, Floyd was/is past his prime - but Manny was beyond washed up. Floyd fought a shell and was content with coasting. To be honest; at this point - neither of them really wanted to get hurt and go for broke. It was an expensive sparring session that they were both okay to participate in.

I had a similar thread months ago. My conclusion was that Marquez' KO win was written off by Maany's PACt@rds as a fluke! Additionally I was told Marquez foot stomped PAC, tripping him onto a Marquez fist. PAC essentially knocked himself out. PAC fans found comfort in their delusions.
The Floyd loss really hurt the PACnation. PAC had a chance to defeat Floyd, and Marquez at the same time. PAC, armed with a bible was going to defeat Floyd once and for all!! God didn't deliver Floyd into his hands.
Now we are still dealing with a few die hard fans, slow motion videos, etc. Without a KO victory, PAC's faithful fans will always feel cheated.
That fight had some strange things. Blue corner vs red corner, IV, etc.

Manny had already started declining before KTFO6, after he beat Margarito. Marquez's win is of course still great, though.
Floyd's win is something for Flomos to jack off to. It wasn't memorable, it wasn't a masterclass, it was just mehhh.

Marquez, not only was it a defining end to a brutal rivalry but it was also highly dramatic. Floyd's win on the other hand was near the end of their careers, riddled with out of the ring drama for years and a dull showcase that left an unsatisfied taste in the mouths of millions whom purchased and succumbed to the hype of boxing's most expensive event.
If anything the options should have been between Erik Morales' victory over a wild and reckless Pac and the brutal KO Marquez delivered to Pac's legacy.

Well obviously the Marquez fight. Everyone expected it to be competitive but no one expected Marquez to knock Pqcquiao into dreamland. If you knew anything about boxing you expected Mayweather to win. If Mayweather got knocked out by Pacquiao that would be the lasting memory.
