Both have insane athleticism, and both did things in the sport that nobody has done before or since. But who ranks higher on the ATG list?

Manny Pacquiao vs. Roy Jones Jr, who ranks higher all-time?

Manny Pacquiao without question.
Roy Jones won titles in four divisions, Pacquiao won titles in eight.
Jones’ biggest accomplishment in a historical perspective, winning titles at middleweight and heavyweight, is actually nonsense. He didn’t beat Lennox Lewis and the guy he did beat lost to the next former middleweight to challenge him.
Pacquiao’s reign of fighting at a high level lasted much longer than Jones’.
The only argument I see for Jones is that there was a period where he felt like the obvious number one p4p guy and Pacquiao never really had that. Although I might be overstating things because Trinidad and Mosley did take over the top spot from Jones for awhile and there was always someone else around that could be argued as number one.

He also retired on the eve of his taking the lions share of his biggest purse ever vs Vitali.
PAC been Ring #1 longer than anyone among his half dozen p4p records.
While I may be throwing pearls before swine, they're Manny pearls and irrevocable.
Your welcome!

Manny, and there’s not much to compare.
Manny is listed in top 10 GOAT boxers list for probably all or at least majority of boxing fans, pundits, analysts, historians, etc.
