I think if the Ref was good he would of deducted a point and Gave a 5 minute count for cotto to recover.

I don't think he should've been DQ'd, but a warning was in order. Bayless didn't even mention it to Margarito after he finished counting to 8 on Cotto. At least if he had warned Margarito, I'd feel better about it.

Also, a warning might've given Cotto a few more seconds to recover. I don't think it would've made a difference in the outcome, but you never know.
