His only weakness is one that he didn't start his career with, but has developed over time. It hasn't caught up to him yet, but it tends to sneak up on all the great ones eventually. With each passing fight and with each accummulated win....the mind set of fighting not to lose versus fighting to win begins to take shape. This isn't specific to just Floyd. So we may or may not get a chance to see if manifest in Floyd to the point where he looks tentative or nervous in the ring, but best believe, with the finish line in sight and Floyd's fascination with his position in history, this mindset is taking shape.
I think Mayweather does enough right that he covers most of his own flaws. That said, he does tend to be a slow starter. We all know Floyd doesn't hit very hard, and he takes two or three rounds to analyze what the guy in front of him is doing. The fact that the man in front of him doesn't need to worry about being seriously hurt, and that Floyd is going to let the other guy play his hand first, it does open the window for a fast, strong pressure fighter to starch him before he gets going. Floyd doesn't fight many guys like that, though.
Interestingly, that's the dangerous time in my book if he ever fights Manny; a fast guy who can come forward and bang. Floyd will watch tons of tape, but he still likes to see what the guys brings in the ring and plays it very cautious for a few rounds.
I remember when he fought Judah, one of the faster guys with a decent punch he's faced for awhile, there was that early KD that wasn't counted that really had me worried. He looked a little susceptible early. Of course, we all know a guy like Zab isn't deep enough or mentally strong enough to really threaten Floyd, so Mayweather figured him out and took control not long after.

Every fighter has a weakness.
Floyd is just great at covering whatever his is up.
Trust, most boxers know what style they do better against, what style they do worse against, who and how they get hit more, especially someone that's been doing it as long and is in tune with himself like Floyd is.
There are 2 things I think I see. The first is his tendency to flinch. He anticipates punches so much I think he can be really susceptible to someone who feints punches very well. Also, I think he is weaker against unorthodox fighters. His defenses and counters are fine tuned for orthodox fighters and angles (much like all textbook fighters) and I think that the more unorthodox the opponent, the more he'll get tagged and less accurate he may be.

He tries to mentally defeat people as opposed to beating them real bad physically. Someone would have to be mentally strong enough to avoid frusteration fighting him, if a fighter can do that along with fighting in a smart effective manner it is possible that they could outwork Floyd.
It is difficult to come up with weaknesses for someone who really fights with their head, if a fighter relies exclusively on physical attributes the solutions are rather easy (unless you are talking well used speed) but someone who fights with their head the opposing fighter basically needs to just be better to win.
