Whitaker should have won but it wasn't THAT bad.
There's been ones considerably worse.
Escalera-Everett, Nelson-Fenech I, Holyfield-Lewis I, to name a few.
You're right that Whitaker threw clean hard punches in respectable volume. He didn't fight as negatively as PBF against DLH (note: I scored it for Floyd so don't get all upset about this comment). But his movement was not good ring generalship. That means moving around your opponent and forcing him into tough spots. Whitaker moved back and away and let Chavez chase him.
Chavez chased but he never caught him is the point. You can't get points for being aggressive if you aren't EFFECTIVE(De la Hoya was aggressive but very ineffective with his aggression). Thats why its called EFFECTIVE AGGRESSION thats what gets you points. If one person is not effective with their aggression that means their opponent is doing something to make them ineffective and that is usually good defense and ring generalship. Chavez clearly lost that fight to Sweetpea. Frankie "The Surgeon" Randall was ROBBED in his 2nd fight with Chavez.

I guess that's your personal feeling for sure, but the man fought the only type of fight that would give him success. He hit Chavez with real punches not pitty pat like PBF sometimes does on the backfoot. He stunned Chavez plenty of times and not once lost control of the fight. If that aint ring generalship I don't know what is. As far as body shots go, Whitaker gave as good as he got to. I don't know, but it seems going forward eating punches to the face was the way to win that night.....or there was some fucked judging?

That's called Ring Generalship, and it clearly frustrated Chavez, as he was unable to cut off the ring, and was just eating jabs and hooks all night.
That does not count against Whitaker, but it counts against Chavez.
Whitaker was controlling the pace of the fight, Chavez was trying to, but couldn't. How should that be a negative for Whitaker?

It is up there with the biggest but I have seen worse in less marquee fights. Miguel Angel Gongalez-Lamar Murphy was the worst title fight robbery I have witnessed. Chavez-Randall II was pretty bad as well, with Chavez punking out and getting the WBC extra point for receiving a cut from a head butt.
Chavez landed good shots to the body and put the pressure on.
Backing out of range and goofing off doesn't help your cause.
I'm not saying Whitaker didn't win, but the biggest in history? There have been too many.
