If a fighter is in a clinch but is landing punches with his arm that is free. Do these punches count?

Of course they count. It's totally legal to keep working with your free arm.
Now, if they are those little weakling love taps guys always do they're pretty much pointless, but other times guys do some of their best work there (think Guerrero vs Berto where Berto would hold one of Guerrero's arms and Guerrero would pound away, doing real damage, with the other). -

clinching is illegal. fighters that clinch should take their talents to ufc. more than 20 clinches in a fight is unacceptable, which is me being very generous because i know it's become kinda prevalent in boxing, but it doesn't make it right.Comment

Unless the ref calls break you are supposed to fight your way out of a clench and yes those punches landed are scoring punches.Comment

Actually its excessive clinching that is illegal not clinching there was a thread on it a while ago but it varys between states/countries and is often at the refs discretion.Comment
