A lot of people (me included) were not totally convinced Bradley was the #2 guy in the division although he was definitely top 3 at the time- so I suppose it’s not much different than this current scenario.

Yeah, I don't particularly agree that Pacquiao vs Bradley should have been for the lineal title. Pacquiao was coming off a loss to Floyd and you had Brook and Thurman that were champs and there wasn't a consensus best fighter at that time. So to me the lineal title became vacant the day Floyd retired and it is still just that.
