So why exactly is VADA going to allow Vargas to fight with a confirmed positive test?

The only thing they are paid for is to do the testing and find anything that might be dodgy.
Yeas, VADA did their job -- they announced that the test was positive...
Isn't the "commission" the entity that sanction a fight?

what if the testing agency informs the commission 19 days after the fight?

        Nothing happens for two reasons.

        1. California State Athletic Commission doesn't ban clenbuterol.

        2. Vada is a WADA signatory and approved the retroactive TUE.

Besides vada uses Uber drivers to pick up and deliver the samples. They aren't a real ADO.

how is the commission going to do something if the fight was done and over with in the first place?

good thing about CSAC, they know before the fight, meanwhile...

As it's been said testing agency dont regulate the sport, they can just inform the governing body of the failed test, it's the commission who decides to cancel the fight.
