A combo of a few things imo;

1. Cotto has his number (including fighting smart)
2. Cotto is better than people gave him credit for
3. Floyd is a tad older, becoming a tad more stationary

and possibly;

4. Styles make fights, and cotto is smart in not playing into floyds strengths.
5. Or cotto fights like the miguel of old (mosley,judah) and physically wears down floyd, is faster and more resilient than floyd thought, etc.

Cotto was better than everybody thought, and his two losses came at the hands of cheaters.

Oh and Floyd's new goatee affected him.

Cotto used steroids, Cotto had handwraps, Cotto forced mayweather against his will to go to 154, Cotto used illegal handwraps... etc.
