No there not, check out the the paragraph before the last in this article, also there was a video posted a couple days ago where fredie say the same thing, Khan is in the phillipines but not training with pac.

Amir Khan is also in Baguio but not training or sparring with Manny. He's with Freddie Roach at The Manor and they train seperately.

It's most likely because of Alex Ariza. That, and his team (Koncz) probably wants to set up a fight with Khan down the road. Khan's been praising Manny as far as I've seen.
