It would have to be 135, above that, I see JMM being less effective. Manny just carries the weight better. But what's the answer to the thread question?
The answer is that I believe that Marquez is P4P the better fighter, but that's hard too judge only from their match-ups against Pacquiao, because those happened at different weights (and Cotto faced the stronger Pac, I believe).
If you're talking Cotto-Marquez at 135, no chance in hell Cotto makes that weight. I would definitely favour him close to 147, because Marquez didn't look nowhere near as ready for that weight as Pacquiao. Around 140, it would be more competitive.

I ain't talkin' about Cotto vs Marquez... They are not the same size. Just cuz Manny fought and beat both doesn't mean a fight between Cotto and JMM would be an evenly matched fight.

I think he's both. Keep in mind, Cotto ran from the 6th round on. Marquez never took a step back.
