I think this definitely suggests he's guilty because if they are saying they want the most extreme punishment, in my eyes that means he's guilty because they either found an illegal substance or they didn't. They wouldn't ask to punish him to the fullest unless they found something.

I have always thought of Margarito as a hard working guy that fought incredibly hard and long for his respect and money. But if this is true, then it's just a shame.
