ill just expand on what triggerhappy said:

when you wake up your body is in minor state of starvation since you havent eaten in about 8-10 hours. Since your body has no dietary fuel to burn, it takes energy from the fat stores and uses it for fuel as you run. this causes you to lose more weight than if it were later in the day when you burn fuel from dietary carbs and fat.

MOst of the rumours about it being better for you are nonsense. Eg the whole 'you burn more fat on an empty stomach' legend is utter crap. U shouldnt run last thigbefore bed because the adrenaline will make it difficult to sleep, but thats about the only reason for it. Theres basically no real reason to get up at 4.00am to run unless thats honestly the only time you could fit it into your day.

That is true but the reason is the body is well rested and when you wake up the body has releaseed a large amount of cortisone and other adrenal chemicals so your body feels rested.

When you run late at night the body has been worn down naturally from be awake the whole day and doing daily activities. Plus it's hard to cool down after a late night run and sleep. You need about 2 hours to let the body settle down.
