Why Is It Harder To Remain Undefeated In MMA Than Boxing

The more weapons you have to defend against, the less openings you are able to cover. The more weapons you can be attacked with, the bigger the chance of being caught by surprise.

More ways to lose and inexperience is a huge part. In boxing you have the amateurs, you have the buildup of a prospect and the constant training in one art. MMA is just a little behind in terms of them developing amateur standouts. Sure there are olympic and world class wrestlers, judokas, kickboxers etc etc but that's their main focus. It's an entirely different world when you have to stuff a takedown or try to attempt to get out of a triangle chokehold from a black belt brazilian jiu jitsu practictioner. Nowadays you see more well versed fighters in mma compared to even 5-7 years ago. IMO, that's why it's probably a little more difficult to remain undefeated in that sport than it is in boxing

Too many ways to lose.
You only have a certain amount of time to train each aspect of MMA, so you can't really master anything. Styles truly do make fights, and in a sport where there are a multitude of styles within each style, there are so many different ways to lose, even against guys with less overall talent.

Echoing what most have said, I've always felt the rock, paper, scissor metaphor is much more pronounced in MMA. You could completely outclass someone while standing up, but then you can be the one outclassed when the fight goes to the floor.
It's bad enough you can be knocked out at any time after dominating most of a fight, but it's got to be even more frustrating when you can also be taken down and made to tap out.
