I'll list a few that fall into that category or running.
Super Mario 3
Super Mario 64
Legend of Zelda OoT
Chrono Trigger
Goldeneye
Resident Evil 4
Legend of Zelda Link to the Past
Tetris
I don't think you can ask for only 3; especially with the crap most of these youngens been slinging.
I think "best" has to be innovative, revolutionary, or take an existing concept and perfected it. I think all of those games fall into one of those categories.
