My favourite nemesis of all time though is Glad0s from Portal.

I'm not going to go that far, but Handsome Jack is a VERY good villain.

Wheatley was a better villain than GLaDOS. A moron version of GLaDOS that goes crazy trying to prove its not moron? Loved it.

Guess it depends on your definition. Maybe Kain in the LoK series, though he often plays the role of antihero. Magus in Chrono Trigger.
